For a more local experience, head to Snekutis bars -- there are several around the Old Town, each a tiny, rowdy, standing-room pub serving cheap Lithuanian beer and basic snacks. They are not refined but they are authentic, and you will end up in conversation with strangers within minutes.
Uzupis after dark has a different energy -- more artistic, more experimental. Uzupio Kavinė is the neighborhood's anchor bar, with an outdoor terrace overlooking the river and an inside that hosts art exhibitions and occasional live performances.

Practical tips: Vilnius is very safe at night, even in quiet areas. Most bars stay open until 2 or 3am on weekends, and clubs until 5am.
